She has parents, but they just "aren't here anymore."
She says something like that in the first episode.

I presume they died.

Hmm. Perhaps they got eaten by The Silence or something, erased from memory.

She doesn't even know who they were! It must be a causality loop.

From, as in she's imprisoned there. Not necessarily "from" there. She is a time traveller, after all and the fact that she and the Doctor keep meeting "in the wrong order" suggests that Season 6 will be the crux of their "first" encounter (not their "last" encounter, which happened first). At least I believe that's what the season is leading up to.

"People assume that time is a strict progression of cause to effect, but *actually* from a non-linear, non-subjective viewpoint - it's more like a big ball of wibbly wobbly... time-y wimey... stuff."

Do you think that the Doctor was meant to be Prisoner Zero (i.e. in the Pandorica)...or maybe it's River Song....

She says something like that in the first episode.
She does, and "they" were in the last episode of series 5. Well, the "they" that were created by the universal reboot, anyway. So as it stands now, she does in fact have parents. That wasn't changed when she brought the Doctor back from memory.

Also remember that she's "special" according to the Doctor. An anomaly that he subconsciously sought out.

From the Doctor Who wiki;
He says goodbye to Amy, encouraging her to remember her parents, whom he reveals weren't killed when Amy was young, but erased from history by the crack in time in her wall.
That's where the originals went. They were recreated when the Light of the Pandorica was transmitted across the whole universe when the Doctor piloted it into the Tardis.

Also, Prisoner Zero;

Ah thank you. I kind of forgot about the Prisoner Zero episode. Oops.
32 seasons are hard to keep track of. :D

No, we are currently on #32. Plus that feeble tv movie. Ugh.

In the newest episode the little girl regenerates.
It could be River Song and The Doctor's Daughter. And the daughter could be Amy Pond!!!

Could be River Song. It's not Jenny, neither is it Amy Pond.

Jenny was created by genetic manipulation. She never had a childhood.

For Amy's parents, see above.

Never said it was Jenny, but how could it not be Amy?
In her mind, she had forgotten her parents.
The remaking of the universe in the Big Bang could have taken her parents from her mind. OR she could have been adopted because The Doctor and River Song could not be true parents.

Big Bang 2 didn't create things from Amy's mind like the Alliance did. It basically reset the Universe to its former state.

Also, who suggested River was pregnant?
