I do my best to give both utility and throughput. Normally I place the Recyler and Factory on either side of the service bay with 2 powers between (behind the bay). As the Recycler pad has a large flat area of about size 1 by 2 I sometimes have variations on this arrangement that stagger the base in more confined areas while still allowing unit throughput over this large apron.

I personally prefer to make my bases as open as possible, so any turrets or towers placed inside it can cover as wide an area as possible. This also makes my bases more resistant to Bombers and gives me (slightly) more time to react to assault forces tearing my base apart, as the attackers have to travel further to get from the fringes of my base to the center.
Obviously on smaller maps or if I'm in a mad rush, that's not really possible.
