The fps issue has been fixed but the issue with giving commands or building ships hasnt.
A the game freezes for less then a second almost everytime I do anything mentioned above

Check Norton for how often you allow it to run.
For all you know the person that installed your system found it interesting to set a systemscan at an hourly interval or somesuch.

I removed it last night. Fps and breaking issues are gone. However the problem above remains =(
It seems to start when alot of things are happening at once. or when I enter a different part of the map(like from my base to the middle)

How much memory do you have? It seems like Windows is swapping pretty fiercely.

According to task manager not much hardware is being used.
Edit: Issue or majority of issue appears to be resolved after adjusting resolution to match my computers resolution.
Haven't tested a large battle, but even if it does happen thank God the game is playable.

Thats pretty much standard advice; run programs on the native resolution of your screen.
Even lowering the resolution can cost you in performance .. natives rule .. errrr ... native rules

Normally lowering the resolution is better, though can cause other issues.

Issues Unresolved
Its a weird issue now. Sometimes(Gets worse the more units). When I build or issue a command the game freezes for a secound. There are no other issues though and I cant figure out the cause =(

are there any BZ2 options on your shortcut? try adding /tps 30 to it.
also, try setting the cpu core affinity masks to 15 in your localprefs file.

Sounds to me like you still have some other process running in the background. Many software producers seem think their product is so important that you won't mind sacrificing cpu cycles to it on an almost permanent basis.

Just search for the localprefs file in the BZ2 folder, than check the folder that file resides in. Than look at those files and search for the term afinity. You'll find it.
